I know in one issue they had a conversion guide for making an Inqusitorial 'Blackship'...and Faith and Fire made reference to ships crewed in much the same manner as Space marine ships ie commanded by sisters crewed by serfs carrying a large payload of Sisters they use standard Imperial warships...Just the impresssion i have from various sources...

To the first question I would point you to the original (40K 2 ed.) Sisters codex, and then to DH: Blood of Martyrs, and Inquisitor's Handbook.
As to the second, I'd swear there was an article referring to Sisters of Battle warships in the Battlefield Gothic magazines, and even a few ship models were made.

Second.
On page 10 of the codex, it talks about the Sisters protects Pilgrim routes. To me, this implies means patrols on land and in space with either the local PDF, Arbiters and would they use their own dedicated part of the Imperial Fleet, with the largest ships being destroyers and the biggest part of the being patrol type craft, ie river patrols boats in Vietnam.
Help for the fist question and what do you think of the second question. It opens up a lot of mixed small group battles against not normal foes.

The original Battle Sisters Codex states the colours and uniforms of the Orders Miltant are taken from those of the original Daughters of the Emperor.

"Blood of Martyrs", by Fantasy Flight, talks briefly on the breakdown of various orders. It does not go into detail about the various militant orders but describes in overview the Hospitaler, Dialogus, Pronatus, etc.
WD 292 does speak about the founding leader of each of the six militant orders. Elsewhere I have read that the demeanor of the Sisters within an order seem to follow the temperment of the founder, but I am unable to verify where I read that at right now.
